First, this song & Horizon as a whole rock my world. Period.
The inner voice of God? Or something more literal encountered in escaping gravity via sound, number, word in the wee small hours of an entheogenic journey? Only Bono knows ...
If the latter, perhaps these voices/transmissions whisper with urgency, care, love. Let's listen with our hearts ... and only then speak/respond with generosity, patience, the golden rule, creativity, focus and wisdom. Like to like, gnostic truths upheld in the one and many.

3:33 is a reference to Jeremiah 3:33 in the Old Testament. In this passage, God is speaking to the prophet Jermiah and he says, "Call to me and I will answer you and tell you great and unsearchable things you do not know."
Correction: It's Jeremiah 33:3...
There's a making-of-horizon video on youtube where they clearly say: forgive yourself, and return to me! So powerful, wish they had left it in the final version.
I believe it is "Sweet 33," the age at which Jesus was nailed to the cross, not "3:33." Listen again!

Listen again - it is clearly "sweet 33," with an "s" sound - and I am not even religious!
I have the inlay card of the CD in front of me, and it's printed as "3:33". 33:3 appeared on the album cover of "All You Can't Leave
Behind", and Bono made the link from that to the Jeremiah passage himself in an interview.
As for "leaving out your Gods", it's kind of hard to discuss U2 lyrics at all, without dealing with the fact that they're talking about God A LOT. Try discussing Billy Bragg's music, without mentioning politics! Also, listen to "Magnificent", and tell me it's not a song about God...
